Does Control-M Agent 6.4 make an entry in init for automatic startup on system shutdown and startup procedure on UNIX flavour?

agent start and stop were done by init in 6.0 versions, later BMC came up with separate start and stop script for agent, and we need to include necessary directory in .profile .

No. You have to do it after installation. Se Control-m Installation Guide for more information.
