what is difference between write to control-M EM and scheduling manager in control-M desktop ?

I believe, when you 'write' the jobs, it saves the changes in ControlM desktop's database and so you can see the changes in ControlM desktop right after you have written it. However , for the changes to reflect in the ControlM EM , you have to Upload them from Scheduling table manager. This saves the changes in the ControlM EM's server.
